I decided to simply create a "dummy" rpm package to avoid installing the
update and it seems to do the trick.

If anyone else does not want kdebase3 to get installed while updating a
GNOME system you can install the dummy package from:

http://files.pcc-services.com/files/BetaRPMs/compiz-kde-0.9.99-DUMMMY.i586.rpm
