This is normal behaviour. You don't use SILO for rewriting a
configuration, but to install a bootloader, normally and
hopefully only once, at the initial installation.
/etc/silo.conf is where you can change the configuration,
and it's not necessary to rerun SILO after changing this file,
because SILO understands the ext2 FS, and can also do other nice
things with it.
