This is indeed a serious issue. The current design of TJ only supports different start and end times as differences between scenarios. This includes any consequences such as different bookings. The task structure must be the same for all scenarios. I would consider the scheduling direction an attribute of the task structure. So I would consider it a but that the scheduling direction can be changed (implicitely or explicitely) for subsequent scenarios. Fixing this should be fairly simple, but may result in a different scheduling result.

I don't think that it will affect too many users so I think the bug fix should be made.
