Yes, it should not cause any problem. At the end of the day, they both
use the same (lower layers of the) update stack and the same
snapshotting mechanism.

If it is really related to changing the tools, which I would be
surprised, then it is obviously a bug.

However, the result of the migration should be the same no matter
whether you use 'zypper migration' or 'yast migration'.
