Hmm, I'm not sure I understand your issue here. I've did additional
tests and so far, if I move icons on the desktop, they stick to their
new locations, whether I press F5 or I logout and login again. The only
thing which is causing them to move is choosing "Organise Desktop by
Name"

You mean your changes in background isn't not surviving logout or
reboot ?

If yes, it is a bug. My first guess would be gsettings-backend-dconf
not being installed on your system (it is required by sle-gnome-basic
pattern, so it should be always here).
